Take a break for some days. When you get back into the pool you should be easy on the shoulder. Train breaststroke, kicks and similar. Don't use your sholder if its painfull. If it's increase (the pain) or it does't get any better in a week or two I would consult a doctor or a physiotherapist.

What you have sounds like a minor over-use injury in your shoulder. The clicking you feel is your humorous catching on a swollen tendon, creating the clicking sound when it releases as you rotate your shoulder.
You need to take some time off, or avoid freestyle, butterfly and backstroke. Breaststroke should be okay, since there is virtually no shoulder rotation involved.
There are excercises that you can perform with stretchcords that will help strengthen and tighten the shoulder girdle. This can help repair any damage to your shoulder, as well as act as a preventive measure for future over-use injuries.
Make sure that you keep your elbows high on your stroke recovery, and don't cross over too far underwater during your pull.
For the short-term, use ibuprofin and ice to reduce the swelling both before as well as after a workout.
If the problem continues for more than a couple of weeks, you may need to see a doctor.
In swimming, SHOULDER INJURIES CAN BE VERY SERIOUS. Do not try to "work through" the pain.
I hope that you heal quickly.

If you're working out, in this case swimming and you don't feel pain doing it but just after it, then it's no problem -> it wil go away, the body wil recover.
But if you feel any pain during working out you have to stop immediatly, because then you making it worse if you still go on.
Sport is good, but the body needs time to recover, so give it time.

thanks for all the info boys & girls. after about 3 weeks rest and seeing my doc the results of the ultra sound are in. I have an intra-substance tear of the supraspinatus(??????????) and fluid around the biceps tendon. but it gets better i also had xrays taken,& apparently i have a small gap in my shoulder socket which dosent allow the tendon to move freely causing the pain, clickicking and inflammation. so its off to the physio, if that has no results off to see a doc with a big knife. also been advised to avoid all sports which requires me to rotate my arm. for how long i have no idea.

Good luck.
Hope it will improve.
I found a pic of the supraspinatus muscle for who don't know where that is. I could't upload that imagefile, but here is the link: http://en.wikipedia.org/wiki/Image:Gray412.png

That's an impressive photo, in my opinion every sporter should be a physio-therapeutist so you know how to take care of your body and keep it in a great shape without any risk for injuries.

I had a similar injury, and I ended up getting my shoulder "scoped." This included the shortening of ligaments in my shoulder girdle (I had some extra flexibility and gaps in my shoulder, as well). The recovery took me about 4 months and lots of physical therapy.
